Comprising two volumes, RNA: Computational Methods for Structure, Kinetics, and Rational Design is a comprehensive treatment of computational methods concerning the secondary structure, folding kinetics and rational design of RNA. Volume One concerns energy and structure and is divided into five chapters. Chapter 1 describes the molecular structure of ribonucleotides, basic classes of RNA and databases of RNA sequences and structure. Chapter 2 presents the basic concepts of thermodynamics, since thermodynamics-based algorithms constitute an essential tool in rational design of functional RNA molecules. Chapter 3 describes how empirical secondary structure energy parameters are obtained from ultraviolet absorbance experiments via Van 't Hoff plots and least-squares data fitting. Chapter 4 describes methods from combinatorics, automata and formal language theory, and complex analysis. Chapter 5 provides an overview of some of the most important thermodynamics-based algorithms related to secondary structure. Exercises and solutions are provided at the end of every chapter and source code is available at the book's website (sometimes including computer programs using Python and extensions Numpy and Scipy). This book provides the nuts, bolts and tools to take the next steps in computational RNA synthetic biology. It is perfect for advanced undergraduate, graduate and post-graduate readers having analytical interests and skills from areas such as physical chemistry, physics, mathematics, computer science, and statistics.

Principles Of Computational Genomics written by Paolo Provero and has been published by CRC Press this book supported file pdf, txt, epub, kindle and other format this book has been release on 2025-05-13 with Science categories.

The advent of high-throughput experimental assays, and in particular of next-generation sequencing, has revolutionized life sciences by enabling the generation of data at the scale of the whole genome. Extracting biologically useful or clinically actionable information from this data requires analytical methods quite different from the ones used to analyze low-throughput experimental results. The development of these methods is the goal of computational biology. Understanding the principles on which these methods are based is thus necessary for all students and researchers in life sciences. This book provides the conceptual framework needed to understand computational genomics enough to be able to follow the arguments in recent papers, or to collaborate with computational scientists in research projects. In particular, it introduces the mathematical and statistical basis of the methods in some depth. The main focus is on the analysis of next-generation-sequencing assays, both for the interpretation of the DNA sequence per se (sequence alignment, phylogenetic tree reconstruction, genetic variants) and for the study of gene regulation and epigenomics (gene expression, transcription factor binding, chromatin states, 3D structure of the genome). The final chapter discusses the associations of genetic variants with phenotypes and diseases, and their biological interpretation. Principles of Computational Genomics provides a solid foundation for understanding the many parts of computational genomics, including those not treated directly in the book. It will be of great benefit to students and researchers across the life sciences.

Bioinformatics Of Autoimmune Diseases written by Hamid D. Ismail and has been published by CRC Press this book supported file pdf, txt, epub, kindle and other format this book has been release on 2026-02-12 with Science categories.

Autoimmune diseases arise when the immune system misidentifies the body’s own tissues as threats, a catastrophic failure of self-recognition that leads to chronic inflammation, tissue damage, and long-term disability. Bioinformatics of Autoimmune Diseases is a timely and comprehensive guide that explores not only the immunological basis of these disorders but also the cutting-edge bioinformatics approaches used to analyze the genomic, transcriptomic, and epigenomic data driving modern discovery. Structured to bridge foundational immunology with advanced computational analysis, this book offers readers a progression from the molecular mechanisms of immune function and dysfunction to the bioinformatics pipelines used to investigate them. Early chapters provide a thorough grounding in immune cell biology, immune checkpoints, and disease pathogenesis. Subsequent chapters guide readers through practical analyses of autoimmune disease data, covering RNA-Seq, variant analysis, microbiome profiling, ATAC-Seq, ChIP-Seq, single-cell sequencing, and gene therapy and autoimmune diseases. Bioinformatics tools are introduced using Python with step-by-step workflows, enabling hands-on engagement with real datasets. Written by a professor of bioinformatics and developer of bioinformatics tools, the book draws from over a decade of broad experience in computational biology. With detailed illustrations, curated datasets, and a clear emphasis on reproducibility, it serves as a foundational resource for graduate students, clinicians, biomedical researchers, and anyone seeking to decode the bioinformatics foundations and mechanisms driving autoimmune disease.
